Very concerning and strange. Which package did you upgrade with? Did you make a normal installation originally or was it a compact install? Your subject notes would not have been overwritten by any installation to be honest. Neither would any Bibles have been taken away, as the installer is not code...

NET2 does not have xref as such, but there are some in the Footnote popups as part of the text.

It will be the ones hard-coded in the Bible you are using. The ones in the list are overlay ones, and they will appear at the end of verses. If you don't want xrefs showing turn them off in Bible view with the x key or from the Viewer icons at the left side of the Bible view.

There is no need to do anything with the custom dictionary, which is a .txt file

You just need to download Spelling dictionaries from Add Titles and they will be installed for you. Then in the proofing tab you just check the ones you want to use...
